Add a transparent layer at the bottom of your layered file. Then merge the other layers together (do not include the bottom transparent one).
Delete the bottom layer.
Name your remaining merged layer Layer 0 (zero)
Save your file as a .png
Then prepare it as you normally do for the web.
This is how I do it. Not sure if it's the standard way but it works for me.
Update: I uploaded a layout with a transparent space for the a photo and it turned white as well.
So I am baffled too.

Got to admit...Issues has put the SURPRISE twist in this challenge
